C'est l'histoire d'un tableau, au temps de la Révolution française. Celle du portrait de l'Être suprême, commandé par Robespierre à David. Un tableau qui ne sera jamais peint. C'est aussi l'histoire d'une autre œuvre, que le peintre laissera inachevée : le portrait de Bara, un jeune éphèbe de 13 ans, martyr de la République.

A young woman enters a building in a nameless contemporary European city. She walks into a waiting room where a dozen other people, with briefcases or sheaves of documents, are gathered. Ushered into a large office, she meets Albert Einstein, who is engaged in trying to figure out the equation that explains the universe. He is charmed by her, and agrees to answer her questions.

Einstein and the young woman begin discussing the concepts of time and space. He explains his theories about relativity and his responsibility in the creation of nuclear weapons. Einstein also talks about the problem of being famous, about his life in Nazi Germany and how his dreams of worldwide peace were shattered. He appears bright, witty, hugely sympathetic, but also tormented and dreamy.

La historia es narrada a través de los ojos del gran artista Francisco Goya (Stellan Skarsgård), uno de los grandes pintores universales que ha tenido España. La trama se desarrolla durante los últimos años de la inquisición española, continúa con la invasión del ejército de Napoleón a España y finaliza con la derrota de los franceses y la restauración de la monarquía española, lograda por el poderoso ejército de Wellington, Gran Bretaña. El hermano Lorenzo (Javier Bardem), un enigmático y astuto miembro de la inquisición, se involucra con la joven musa de Goya, Inés (Natalie Portman), cuando es injustamente acusada de herejía y enviada a prisión, en la que pasara más de 15 años de su vida. Al salir de la prisión las cosas han cambiado considerablemente, los franceses han invadido España, su familia ha sido asesinada, y el pintor español se ha quedado absolutamente sordo...
